The Joint internship in bioinformatics at Rijk Zwaan and Naturalis

Up till now, both project partners (Rijk Zwaan and Naturalis) have developed their analysis workflows in a relatively ad hoc fashion, e.g. using various scripts and command line tools, which makes these workflows hard to share. We therefore want to apply the appropriate technologies (i.e. Common Workflow Language and containers/virtualization) to develop more high-level, shareable, descriptive workflows. Our initial focus will be on adapting pipelines developed at Naturalis that are applied to ancient tomato genome data. The goal will be that these pipelines can easily be applied to the data of the 150+ tomato genome project. As a specific, measurable milestone, successful sharing of pipelines will enable the generation of haplotype networks for target genes from selected sets of genomes on the computational infrastructure of both Rijk Zwaan and Naturalis.

We are seeking a trainee in bioinformatics at Rijk Zwaan and Naturalis with

  • a university of applied sciences (“hogeschool”) or a university student at least at BSc level with bioinformatics or computer science background
  • Starting from February 2018 or later
  • Available for 9 months

Furthermore you are sufficiently skilled in, or ready to learn quickly about:

  • Linux environments and command-line operations
  • Scripting languages (e.g. python) and their dependencies (e.g. packages)
  • Tools for containers and virtualization
  • NGS data formats (e.g. BAM files, GFF3 files)
